Now that there is justice in Throne city, the consequences of getting caught in the museum seems a bit out of place since I don't think they weren't updated to match the new justice.

When getting caught, the guards still place you on a prison barge to Riverhaven and state that the judges there will decide what to do with you, with the possibility of harsh justice from your fellow thieves instead. I.e. they seem completely oblivious to the fact that there's a local justice operation now.

I think they should place you into a guarded side-room in the museum while you wait for one of the Custodians to come claim you instead of putting you on a barge back to Haven. The possibility of one of our own taking matters into their own hands will still exist from this room.
